In her address, Omar had said the CAIR "was founded after 9/11 because they recognized that some people did something, and that all of us were starting to lose access to our civil liberties".
Earlier, the president also tweeted footage of Omar describing the 9/11 terrorist attacks as "some people did something", prompting the congresswoman to complain that she has allegedly "experienced an increase in direct threats on my life - many directly referencing or replying to the President's video".
Bernie Sanders, Democratic presidential candidate had called Trump's tweet "disgusting and dangerous", while Nancy Pelosi, speaker of the US House of Representatives, scolded the president for using the "painful images of 9/11 for a political attack" against Omar.

In the latest incident, Trump posted a video to his 60 million Twitter followers that used a short snippet of an Omar speech followed by images of the burning Twin Towers in NY in 2001.
The video in Trump's tweet included a snippet from a recent speech Omar gave to the Council on American-Islamic Relations, in which she described the September 11, 2001, terrorist attack on the World Trade Center as "some people did something", along with news footage of the hijacked airplanes hitting the Twin Towers.
Pelosi said officials would continue to monitor and assess threats against Omar, and called on Trump to discourage such behaviour.
She later sought to defend herself by tweeting a quote from former president George W. Bush, in which he referred to the attackers as "people" just days after 9/11.
Omar has faced a slew of attacks and death threats in recent weeks, along with ongoing criticisms since she made scathing comments against Israel, and now with comments she made on the September 11 attacks. She was speaking to the Council on American-Islamic Relations (Cair).
White House press secretary Sarah Sanders defended Mr Trump earlier on Sunday (local time), saying the President had a duty to highlight Ms Omar's history of making comments that others deemed anti-Semitic, or otherwise offensive, and that he wished no "ill will" against her. Democrats who criticised the president over the tweet defended Omar, with some noting their past disagreements with her. But she refused to take back a tweet in which she suggested American supporters of Israel "pledge allegiance" to a foreign country.
Those four words came about 15 minutes into a 20-minute speech, in which Rep. Omar was talking about the discrimination Muslims face in America, where their religion is too often equated with violence. I know that she abides by the Constitution.
